Although aimed at SMS 2.0 a lot of what is covered in this guide can be used in SMS 2003 as well.

Upgrade Your Version of MBSA If You're Using an Earlier Version than 1.2

Microsoft have posted this information on their Security Home Page which you're going to want to read if you're using a version of MBSA earlier than 1.2:

"MBSA and SMS Users: Upgrade Now
Versions of Microsoft Baseline Security Analyzer earlier than 1.2 no longer will be supported and their mssecure.xml file, which detects security updates, will not be kept current. Scans they perform will be incomplete. This also affects Systems Management Server 2.0 Software Update Services (SUS) Feature Pack and SMS 2003 because they use MBSA as their security scan engine. Upgrade MBSA. Upgrade SMS."
